Direction of fluxes

Hi,
In comparing CESM large ensemble output to ERA-Interim, time series of two surface fluxes I've looked at (QFLX and SHFLX) appear nicely out of phase over an annual cycle. The attached png is an example. I would like to just flip the sign of one, but the documentation I could find says that vertical fluxes are positive downwards for both datasets.

I hope that's not true. Any advice?
