How to make an initial condition for flat-bottom model?

Hi, Has anyone made IC for flat-bottom idealized-physics model? (No Topography) I wanted to use the daily output from full GCM, and interpolated (extrapolate if necessary) them to pressure coordinate and set PS to be 100000 everywhere. But after the initialization process, the step0 output has already been different from that of the initial condition I put in. So I am curious what kind of manipulation model will do before start integrating? How can I made a initial condition from observation or full GCM output? Many thanks before hand!   Since the equilibrium state of observations or a full GCM are very
 different from that of ideal physics, you will still see very different
 results in your ideal physics run in step1, step2, step3, etc even if
 step0 looks ok.  The beginning of the simulation will generate severe
 shocks when started from an initial condition generated from a full
 GCM, even if you could successfully interpolate/extrapolate
 to a globally constant Ps=100000Pa state.

  Are you studying the "climate" of ideal physics runs?  If you are
 looking for an IC file that is in reasonable balance with ideal physics,
 the easiest choice is to run ideal physics for 3 years from any full GCM
 IC file and save off the model-generated IC file (I believe the model
 generates an IC file every model year on January 1 by default) at the end
 of the 3rd year.
