several nc files such as "soil.res.nc" file cannot be read by ncdump or cdo.

What type of nc is this?

Hi,

I believe your question belongs to a different forum - soil.res.nc is not related to either MOM6 or CESM. Are you trying to run a configuration from GFDL?
