I believe that "BGC CO2" is the CO2 that is seen by surface models and the biogeochemistry routines, whereas "rad CO2" is the CO2 that is seen by radiation.
Next, the "prog", or prognostic setting, means you are allowing the model to change the atmospheric concentration of CO2 based-off the surface fluxes and emissions, whereas the "diag", or diagnostic setting, means you are specifying the CO2 concentration in the atmosphere over time regardless of what is happening at the surface.
