CAM3.1.4 in CCSM3

I have been running CAM3.1.4 for a while now as a stand-alone model with many code changes. However, I now want to couple it to a full ocean model. CCSM3 uses CAM3.0 code. I have code modifications within my version of CAM3.1.4 that need to be brought over. How should I import my code changes into the CCSM3 model? Should I keep the version of CAM and transfer my code changes line-by-line or can CAM3.1.4 with my code modifications be coupled easily? Any advice is appreciated.
