How to remove the influence of mountains in cam3.0

Using cam3.0,I want to study the influence of moutains on the waves by changing the low boundary condition.I made the change in the atmospheric component inintial date fields:PHIS=0.0.what else I need to do or that is enough?

At least one other modification would be to set SGH=0.0 as well.
