Is there a way to run CESM on certain area only?

I am a new model user and wondering whether there is a way to do the area-restriction running.For example, I am interested in CICE+POP @ Arctic area. Independent CICE has a MASK option to skip lots of unnecessary cells.Can CESM do the same thing? Thanks!

CESM can run on regional grids, although this has not been used much.  You should be able to generate regional grids for any components and then run the components on those grids.  Lateral boundary conditions (if needed) will be imposed in each component separately, and the coupler will handle surface coupling on the regional grid.  This is no different than setting up the system on a new global grid.

We have the general process documented in the CESM user guide.  In the CESM 1.1 User Guide, it's in Chapter 6, "EXPERTS: How do I add a new user-defined grid?", http://www.cesm.ucar.edu/models/cesm1.1/cesm/doc/usersguide/x2458.html.  This is generally not an easy thing to do, but it has been done on a number of occasions, both internally and in the community.
