I ran a 60 member ensemble spin-up using CESM w/ CLM release-cesm2.2.01 for the land component using the I2000Clm50BgcCrop compset and CAM4 atmospheric forcing's and the same was run using CTSM w/ CLM release-clm5.0.35. All of the following settings were the same between the two:

Number of Instances: 60
Compset: I2000Clm50BgcCrop
Atmospheric Forcing's: CAM4 (1998-1999)
Reference Case: clm5.0.06_f09_80
Reference Date: 2001-01-01

But the ensemble/area averaged TLAI appears to vary significantly between the two:

What are the differences between CLM release-clm5.0.35 and release-cesm2.2.01 that might account for this?

There are a significant number of changes between those tags with compset I2000Clm50BgcCrop. Those changes can be found in components/clm/doc/ChangeLog. We also kept track of the impact of these changes up to some point. See the answer changing tags page here:

Hi Keith, thank you for that information. Also, to clarify, the version I am comparing above turns out to have been CLM release-clm5.0.06.
